What a beautiful film with an absolutely picture-perfect ending!
Since the whisper was unscripted, only Bill Murray and Scarlett Johansson know what he said. Even the director Sofia Coppola is believed to be "in the dark" on the mysterious whisper ending. There's a lot of speculation on what Bob says, including something humorous like "I have to be going now, but don't let that come between us", which is clever and somewhat in character for Bob, but it really doesn't bring enough emotional closure to these heartfelt yet "lost" characters or tribute enough justice to the brilliant plot.
What Bob actually whispered to Charlotte is: "Promise me the next thing you do is to go right back and tell him the truth, ok?"
To which she replies "Ok".
It's intentionally impossible to hear it which leaves it up to the viewer to determine what Bob said and what could happen next, if anything. A truly brilliant job by Sofia, Bill and Scarlett.
